Advice on URIs
Two moms and four of their daughters were housed together until one of the moms, sheen, got a URI (I noticed a clicking sound when she breathes). The vet advised I separate her from the rest and prescribed her a combo of baytril and doxycycline for one week. Two days later, the other mom, sam, started sneezing (no noisy breathing) so I placed her in the same cage as sheen. The vet also said I should give her the baytril and doxy combo. They were starting to improve, however, sheen missed one of her doses (it felt practically impossible to get her to take the dose, I tried everything). After that, her noisy breathing came back. And now I notice sam also with noisy breathing.
Questions:
Should I separate them and treat them separately?
And since the baytril/doxy has been effective, should I continue to give it to sheen, even though it has been 7 days?
The vet that sees small animals in my area is out for a week, so I'm torn about what to do.

Sometimes when necessary, I continued Baytril for a long time. The other medication I don’t know.

I wouldn’t separate, they’ve already been exposed. As far as continuing the medication past what was prescribed, you’ll need to consult your vet on that. Extended time on antibiotics (or any medication really) can have negative effects.
