when ever I take one of them out just for some handling, when I the put the mouse back in the cage she runs around sniffing the other mouse.

If you’re handling them for long periods of time, they’re probably just refamiliarizing themselves with each other. Unless blood is drawn or there is something obviously wrong, based on what you said it seems like there’s nothing to worry about.
